Would it be more beneficial for me to take SAT IIs that I am best in, or ones that center around the subject in which I'd like to major? I know I would do well in the Latin subject test, but I'm not sure how applicable that is to my "future." Which would colleges prefer?

Given that the overwhelming majority of students change majors after enrolling in college, it's probably best for you to focus on the areas where you're strongest. I'd say if you're applying with a major in mind, it's a good idea to take an SAT 2 in that area, but don't take all of them in that area.

Building off of what eastcoastlife said, it's important for you to show diverse ability. Having good scores in multiple areas on the SAT 2s will look way better than good scores in just one area. I actually just graduated, and will be attending UCLA next year. I think that having good SAT 2 scores in Math, English, and Latin definitely helped my application.
Take the Latin test if you think you'll do well! It's a fun test, anyway.
