Do colleges prefer that students fill out their in-house application? Or rather, does completing one-size-fits-all common app hurt you in any way? I just want to ensure that I'm giving myself the best chance at each school.

I think you do the common app and the colleges that want to ask more give you a supplement anyway. It's silly if they discriminate against people using the common app.
